چکیده

Sequence similarity algorithms are used to reconstruct increasing large evolutionary trees involving increasingly distant evolutionary relationships. This paper proposes two sequence similarity algorithms, called the Greedy Tiling and the Random Tiling algorithms, that are both based on the idea of tiling one sequence by parts of another sequence. Experimental comparisons show that the new algorithms are better at detecting distant evolutionary relationships than the Needleman-Wunsch sequence similar-

4-1 Sequence Alignment and Comparison

The comparison of one nucleotide or amino-acid sequence with another to find the degree of similarity between them is a key technique in present-day biology. A marked similarity between two gene or protein sequences may reflect the fact that they are derived by evolution from the same ancestral sequence. Sequences related in this way are called homologous and the evolutionary similarity between...

Assessing sequence comparison methods with reliable structurally identified distant evolutionary relationships.

Pairwise sequence comparison methods have been assessed using proteins whose relationships are known reliably from their structures and functions, as described in the SCOP database [Murzin, A. G., Brenner, S. E., Hubbard, T. & Chothia C. (1995) J. Mol. Biol. 247, 536-540]. The evaluation tested the programs BLAST [Altschul, S. F., Gish, W., Miller, W., Myers, E. W. & Lipman, D. J. (1990). Bootstrapping and Normalization for Enhanced Evaluations of Pairwise Sequence Comparison

The exponentially growing library of known protein sequences represents molecules connected by an intricate network of evolutionary and functional relationships. To reveal these relationships, virtually every molecular biology experiment incorporates computational sequence analysis. The workhorse methods for this task make alignments between two sequences to measure their similarity. Informed u...

Optimization of a new score function for the detection of remote homologs.

The growth in protein sequence data has placed a premium on ways to infer structure and function of the newly sequenced proteins. One of the most effective ways is to identify a homologous relationship with a protein about which more is known. While close evolutionary relationships can be confidently determined with standard methods, the difficulty increases as the relationships become more dis...
